Department of Crop Production Ecology Research subject: Biology with specialisation in ecology Description of the doctoral project Crop production is increasingly challenged by multiple, interacting stresses, including drought, heat, nutrient limitations, weeds, pests, and diseases. Crop genetic diversity can strengthen resilience under these conditions, but the expression of resilience depends strongly on the environment and on how crops are managed. Service crops, used as an agroecological management practice, can provide valuable ecosystem services, such as the regulation of weeds, pests, and diseases, as well as nitrogen fixation and the maintenance of soil health and fertility. However, there is still limited understanding of how crop genetic diversity and service crops interact to alleviate multiple stresses - an important knowledge gap that this project will address. The project will investigate how agroecological management practices influence resilience to multiple stresses in wheat and pea. You will examine how management practices modify genotype responses across growing conditions, with a particular focus on interactions between genotype, environment, and management. The aim is to understand how management practices shape resilience to multiple stresses in different crop genotypes and to identify promising variety–management combinations that support stable performance under low-input conditions. Experiments will be conducted under field conditions, comparing different agroecological management practices. Measurements will include crop development, phenology, yield, and quality traits, alongside monitoring of a broad range of abiotic and biotic stresses, including drought, heat, nutrient limitation, weeds, pests, and diseases. Biodiversity assessments, microbiome analyses, and environmental observations will provide additional context for evaluating the wider effects of management practices and for interpreting crop performance under field conditions. As the PhD student in this project, you will gain broad research experience through field experimentation, data processing, statistical analysis, scientific writing, and the communication of research findings. You will work closely with researchers at SLU and with partners in a European research consortium. Department for Molecular Sciences Subject area: Biology Description of the PhD projects We are seeking two PhD students in the field of biogas production, with a focus on the digestion process. The biogas process is currently an important tool for achieving multiple societal benefits and environmental goals. Through anaerobic digestion, a wide range of organic waste streams and residues can be treated while simultaneously closing nutrient cycles and producing renewable energy and nutrient-rich biofertilizers. Biogas production also contributes to increased preparedness and self-sufficiency. The biogas process is driven by complex microbial communities that must remain balanced to ensure efficient and stable biogas production. At the Department of Molecular Sciences, research is conducted both on process operation and optimization and on process microbiology, often in close integration. The PhD projects will focus on the following areas, with some opportunity for the successful candidates to influence the detailed project design. Biogas production from agricultural feedstocks – Process optimisation. Biogas production in the agricultural sector is currently expanding rapidly, creating a strong need for new knowledge and technological development. As a PhD student in this project, you will operate and evaluate different laboratory-scale biogas processes with the aim of optimising both biogas production and biofertiliser quality. The processes will be studied using chemical and microbiological analyses, and there will also be opportunities to work with process modelling. Process microbiology. The work will involve molecular biological methods and bioinformatics to analyse microbial communities in both laboratory-scale and full-scale biogas processes. Southern Swedish Forest Research Centre Third-cycle subject area: Forest management Description of the doctoral project: Swedish society is debating the long-term capacity of even-aged conifer-dominated forestry to reliably produce biomass over the coming century, and simultaneously sustain the breadth of ecosystem services that society increasingly demands from forestlands. Alternative approaches to production forests, such as restoration of broadleaved forests are thus of growing interest. The increased use of such alternatives may enhance the overall resilience of Swedish forests to projected climate change, better balance the provision of forest ecosystem services, provide vital habitat for forest biodiversity, and thereby help ensure forest ecosystem services delivery over the coming century. The EU Nature restoration Regulation and Sweden's national environmental goals, provide official recognition of the urgent need to restore and improve the ecological condition of forest ecosystems across Europe. Our goal with this project is to identify cost-effective paths forward for the regeneration and restoration of new mixed broadleaved dominated forests. About the position: We intend to contrast passive versus active pathways for restoring such diverse forests. To address such issues, we will use existing experiments, chronosequences, and survey-data for evaluating the effects from restoration on ecosystem services and collaborate with a multidisciplinary team of international researchers. We are looking for a person who, as part of a PhD, will address these challenges, but we welcome those who bring specific research interests which can shape the ultimate direction of the PhD. Duties The successful candidate will lead experimental work across multiple PTEC injury models, including toxic, metabolic, inflammatory, and hypoxia–reoxygenation stress. Key tasks include functional uptake assays using fluorescently labelled albumin, cell and tissue imaging, preparation of single-cell RNA sequencing libraries, data generation from primary human PTECs and acute kidney slices, and close collaboration with computational researchers for downstream analysis. Validation of candidate pathways in tissue slices will be an additional component of the work. Department of Forest Ecology and Management Third-cycle subject area Biology Description of the doctoral project Nitrogen availability is a major constraint on plant growth and carbon sequestration in boreal forest soils. Although proteins constitute a large fraction of the soil nitrogen pool, the processes governing their breakdown into amino acids remain poorly understood. A critical knowledge gap lies in understanding the composition and properties of soil proteins and their role in regulating nitrogen cycling. This PhD project will address this challenge by characterizing soil protein composition and investigating the mechanisms that control nitrogen turnover. Description of the doctoral project This doctoral project aims to improve the understanding of contaminants of emerging concern in food chains by using bioaccumulation and trophic transfer as a strategy for chemical prioritisation. The project will investigate how contaminants move from environmental sources into organisms and through food chains, and how these processes can be used to identify substances of relevance for ecosystems and One Health. The project will focus on one or more selected food-chain systems, depending on sample availability, collaborations and scientific relevance. The project includes i) selecting relevant food-chain systems, biological matrices and contaminants of emerging concern based on occurrence data, chemical properties, bioaccumulation potential and available samples; ii) applying target, suspect and non-target screening using LC-HRMS to identify known and previously unknown substances in selected biological matrices; iii) assessing bioaccumulation, biomagnification and trophic transfer patterns where suitable data and samples are available; iv) using environmental specimen bank samples, where available, to investigate time trends and support retrospective screening; and v) connecting measured chemical patterns to possible environmental sources. The project will use existing information from pan-European monitoring campaigns stored in the NORMAN chemical occurrence database to identify substances that may occur in water resources and contribute to human exposure. Based on this evidence, the doctoral student will develop and validate analytical methodologies for selected emerging substances and apply them to water-related samples collected at national or international level. The results will be interpreted using hazard, exposure and risk indicators to support the prioritisation of substances for future monitoring. Department of Aquatic Sciences and Assessment Third-cycle subject area Biology Description of the doctoral project Antimicrobial resistance (AMR) is one of the most pressing global health challenges of our time. A key driver of AMR spread is the horizontal transfer of antibiotic resistance genes via conjugative plasmids — mobile genetic elements that move between bacteria. Plasmid-dependent phages (PDPs) are viruses that specifically infect bacteria carrying these plasmids, making them a potentially powerful but largely overlooked tool in controlling resistance gene transmission. This PhD project is part of ECOPHARM, a research project funded by the Knut and Alice Wallenberg Foundation (Wallenberg Academy Fellows 2025) and is based at the Department of Aquatic Sciences and Assessment, SLU Uppsala. The overarching aim of ECOPHARM is to decipher the mechanisms driving PDP interactions with conjugative plasmids and bacterial hosts, and to understand their impact on antibiotic resistance gene transmission in aquatic environments.
