Välkommen att söka en doktorandtjänst vid Institutionen för informationsteknologi, Uppsala universitet. Institutionen för informationsteknologi har en ledande position inom såväl forskning som utbildning på alla nivåer. Vi är idag Uppsala universitets tredje största institution, med drygt 350 anställda varav 120 lärare och 120 doktorander. Projektet leds av professor Nataša Sladoje, inom forskargruppen MIDA – Methods for Image Data Analysis – vid Institutionen för informationsteknologi och genomförs tillsammans med andra forskare vid Centrum för bildanalys som utvecklar beräkningsmetoder med särskilt fokus på djupinlärning och bildanalys. Projektet bygger på ett nära samarbete med forskare vid Institutionen för immunologi, genetik och patologi (IGP) vid Uppsala universitet samt SciLifeLab, den nationella infrastrukturen för life science. Projektbeskrivning Immunterapi har blivit ett livräddande alternativ för patienter med långt framskriden cancer. Det är dock bara en minoritet av patienterna som utvecklar ett varaktigt svar. Många forskare arbetar för att bättre förstå komplexiteten i anti-cancerimmunitet och utveckla diagnostiska metoder som exakt förutsäger behandlingens nytta och möjliggör individanpassad cancerbehandlingsplanering. Moderna AI-baserade metoder är essentiella för att föra denna forskningsfront framåt. Detta projekt är en viktig del av vårt bredare initiativ för att utveckla och använda innovativa, tolkningsbara datadrivna analysmetoder för att avsevärt öka vår förståelse för hur immuncellers inbördes relationer påverkar cancerns mikromiljö. Vi kommer att tillämpa dessa analysmetoder på höginformativa multimodala mikroskopidata och utveckla tekniker för att integrera korrelerad strukturell och molekylär analys i den tredimensionella vävnadsrymden. Denna integration kommer att möjliggöra förbättrad prediktion av sjukdomsprogression och respons på specifika behandlingar. Arbetsuppgifter Doktoranden kommer främst att ägna sig åt den egna forskarutbildningen. Övrig tjänstgöring vid institutionen, som avser undervisning och administrativt arbete, kan ingå inom ramen för anställningen (max 20%). Kvalifikationskrav Grundläggande behörighet har den som: avlagt examen på avancerad nivå inom datavetenskap, bildanalys och maskininlärning, teknisk fysik, dataanalys, tillämpad matematik, molekylär bioteknik eller ett annat relaterat område, eller fullgjort minst 240 högskolepoäng, varav minst 60 högskolepoäng på avancerad nivå inklusive ett självständigt arbete om minst 15 högskolepoäng, eller på något annat sätt inom eller utom landet förvärvat i huvudsak motsvarande kunskaper. Högskolan får för en enskild sökande medge undantag från kravet på grundläggande behörighet, om det finns särskilda skäl. (7 kap. 39 § HF). För särskild behörighet, se studieplanen för ämnet. De specifika kraven uppfylls genom att ha godkända kurser inom områden relevanta för ämnena bildanalys och maskininlärning, omfattande minst 90 högskolepoäng. Relevanta kurser innefattar, till exempel, bildbehandling, datorseende, maskininlärning, djupinlärning och neurala nätverk, samt kurser i Python, GPU-programmering, matematisk modellering och statistik eller motsvarande. Vi söker kandidater med: En stark akademisk bakgrund och en gedigen förståelse för beräkningar och analys; Goda kunskaper i programmering i Python och ramverk för djupinlärning som PyTorch och TensorFlow; Utmärkta kommunikationsfärdigheter i både tal och skrift på engelska; Kreativitet, noggrannhet och ett strukturerat tillvägagångssätt för problemlösning; God samarbetsförmåga, driv och självständighet. Önskvärt/meriterande i övrigt Meriterande är: Intresse för biomedicinsk forskning och erfarenhet av tillämpning av bildanalys inom medicin; Erfarenhet av versionshantering med Git, typsättning med LaTeX och användning av Linux-datorer; Erfarenhet av faltnings- och transformer-baserade neuronnät för bildanalys; Erfarenhet av grafbaserade metoder och graf-neuronnät; Erfarenhet av förklarlig och tolkningsbar AI (XAI).
